If you build your factories in one city or close cities, it might be much easier for you, but that will let your enemy destroy your factories in much easier way.
For example, let's say the US player built all of his factory at LA and nearby cities. then If US's enemy bombs or nukes LA, US will lose many factories, and soon he will get low stability and it would be hard to keep the military and economy.
But when you scatter your factories, your enemy needs more time and weapons to destroy all of your factories, giving you more chance to win the war.
